What you should check is whether Shibboleth is protecting or not. (Look for 
the $_SERVER variables or use DEBUG mode in shib_auth.

You should really fix that first. It's a standard Drupal permissions issue. 
Maybe because of some permission caching, don't know.

FWIW in D7 it's: Administration » Configuration » People » Shibboleth settings
